How long do you usually prescribe doxycycline for infections if FMS is really bad?

Dr. T, in your excellent book from Fatigued to Fantastic, you state that some hidden infections (for example Lyme), can be treated with doxycycline - usually at dosages of 100 milligrams twice per day. My question is for how long do you usually prescribe these if FMS is really bad? Do you ever prescribe these for longer then 6 weeks time...
